When changing the ZoomFactor of the control the text in boxes doesn't change in size.

Is there any way I could solve this?

Yes, use the Font constructor that takes a GraphicsUnit parameter and specify GraphicsUnit.World there. Then all text displayed with that font will follow the scaling transformation used by FlowChart.NET to implement zooming. As a side effect you will have to specify the font size in the units set in FlowChart.MeasureUnit, e.g. millimeters by default.
